Looks like the same problem I`ve had while trying to build a ship like that. Infact the front especially was quite similar. I never did figure out how to do it without all those funky shapes appearing.
With my limited experience I can only think of 2 solutions:
1. Replace all the dodgy faces with planes. Very time consuming and difficult to get the planes to the exact dimensions of the pieces they are replacing.
2. Rather than trying to create it from one shapes and just moving faces, edges + polys, build the shape from numerous objects and then merge them together. Again, very time consuming and difficult to get them to seamlessly join.
If anyone has any other ideas, I`m sure I`m not the only one out there who`d like to hear them.
