Its hard to say with certainty what the problem is without taking a look at the mesh. But from what I can see, it still seems like part of the surrounding mesh is folded over and covering parts of the glowy stuff. Perhaps it would help to know the steps you went through to make it? Extrude region inwards?

What I would do is select one of the faces (somewhere that you can see easy) and Continually tap the 'F' key (or click the 'face' icon at the top). The surrounding faces will be selected each time. The pattern spreads out evenly from that face, and when it doesn't, that indicates a spot where something isn't quite right. (works with edges too, but that is a little harder to track)
