The Zat cannon, as I envisioned it, would fire Zat type energy in much larger bursts, but with a slight reconfiguration, it would be less leathal than a normal Zat gun. Say 3 to kill and and 4 or 5 to vaporize. This slight adjustment could have come from careful and detailed study of the Wraith stunner. It would be very useful against technology, (ships, large and small), and against a group of ground troops, say a platoon size worth of troops.
And who cares if it disabled the air supply of a Death Glider or Wraith Dart? So the bad guy suffocates. Big deal. But you are right, it would be a sort of E.M.P gun. Just much more effective.
