The Landing parties came in through the hanger deck in the first battle.
Of course they could have been boarded again, but it was not shown, and they meet up with the civil fleet only a few days/ weeks later. So that equipment has been there since a few weeks after the first attack on the Colonise.

How come that old-style Cylon Raider had it so easy to chase Starbuck into the landing pod? It makes for great visuals, and it could be a nod to some TOS sequences (these kamikaze attacks into the Atlantia's), but one would think these pods' openings would have some specific weaponry to prevent such a thing

Ron Moore has started a personal blog, covering the strike: Ronald D. Moore

Also, in this interview he explains what is at stake, using as an example his own personal experience when doing the first set of BSG webisodes: IGN: Battlestar Galactica Producer Talks Strike

"...I had a situation last year on Battlestar Galactica where we were asked by Universal to do webisodes, which at that point were very new and 'Oooh, webisodes! What does that mean?' It was all very new stuff. And it was very eye opening, because the studio's position was 'Oh, we're not going to pay anybody to do this. You have to do this, because you work on the show. And we're not going to pay you to write it. We're not going to pay the director, and we're not going to pay the actors'..."
